Porter:  Owen had no clue what you were attempting with speaking halfling, and then when the guy responded in common he just went back to his own line if inquiry.

As a player, I'm not sure what it might mean.  I wouldn't really expect him to not be a halfling, whatever else about his motive I suspect.

I'm a little confused as to how S'vith reasoned out what Jed was trying to do with that question.  Why was it interpreted as an accusation?

S'Vith just felt the various questions into the halfling's source of safety and identity were more hostile than those which should be offered by a guest in another's home.  He wasn't necessarily saying anything specific was an accusation.  Just that the tone of the discussion had gone from friendly to accusatory very quickly without much notice.

But how did he even know that Jed was questioning his identity?  Does S'Vith speak halfling, and if so did he somehow understand from that question what Jed was doing?

Of course, now that Faraway and S'Vith have posted in a way that ignores Jed's order, it would seem silly to retcon Owen's action to something more hostile...

S'Vith wasn't necessarily responding to Jed's question in halfling (though it seems possible he'd reason questioning him in their shared language which none of the others speak would be an action performed for a purpose).  He was responding to the spirit of the conversation in an attempt to lighten the mood and diffuse some of the tenseness in the situation.  It seems like we're walking on thin ice here for some reason, and he was trying to give that ice some time to thicken up.

Jed gave urgent instructions to two members of the group (Grab him.  Now.), and I wasn't getting any response from it that I could tell.
